After the intense battle, Senku and his companions return to the Kingdom of Science. Using the acquired petrification device, they revive Tsukasa, who then becomes a companion of them. Next, Senku and his companions set their sights on the moon, aiming to launch the Moon Landing Project to the source of the signal from the petrification culprit WHY.

Senku and Ryusui engage in a poker card duel to decide their sailing route. Senku wins with the urushiol. As a result, they ultimately choose the most difficult and shortest route to reach America. During the arduous voyage, entertainment is needed! Following Ryusui's suggestion, a casino has opened on the ship. To cater to the guests, Francois prepares special custom cocktails.

After nearly 40 days of arduous seafaring journey, using the art of scientific navigation and the power of unity, the Perseus finally arrived at the New World of the Americas. Senku and his companions personally witnessed the current state of America, which had lost its past glorious civilization, and reaffirmed their resolve to save all of humanity.

The group of Kingdom of Science has finally set foot on the America. Senku and his team are using a moth-attracting lamp to search for corn when Tsukasa senses a strong killing intent! Suddenly, they are attacked by someone with a machine gun! They narrowly escape the most dangerous situation, but this confirms that in America, someone with advanced scientific power has been revived.

Senku and his team are attacked by the revived individuals who possess advanced scientific powers on the new continent. In order to locate the enemy's camp, Gen volunteers to become a spy and infiltrates the city. There, he encounters the enemy leader, the scient-user Dr. Xeno, and is interrogated by him. Dr. Xeno establishes contact with Senku's group via radio waves.

To combat the Xeno army, Senku and his team begin executing the Aircraft Carrier Transformation Plan for the Perseus. While rapidly proceeding with the ship modification process, they also form a special squad with the mission to kidnap the enemy leader, Xeno. Tsukasa and his team head towards the enemy's camp.

Senku learns from Luna that a man named Xeno is his Science Mentor. When Senku was still an elementary student, he sent emails to various major scientific institutions around the world, and the only one who replied was Dr. Xeno, a scientist from NASA. The young science enthusiast Senku was inspired by Xeno's passion for science and gained help from it.

Once brought together as mentor and student through science, Xeno and Senku awaken from petrification at the same time and begin developing science in different locations. After his revival, Xeno aims to create scientific weapons, building a castle and becoming a dictator guiding the world. Now, the sharpshooter Stanley follows Xeno's orders to snipe the leader of the Kingdom of Science!

Xeno discovers that the leader of the Kingdom of Science was once his student, Senku. Despite this, Senku orders Stanley to snipe Senku. During the chaos on the Perseus, Senku is shot by Stanley! In a critical moment, although Senku is severely injured through the defense, he still manages to stay alive. Taiju pleads with Luna, who used to be a medical student, to treat Senku.

In order to infiltrate Xeno's city, Chrome and the others plan to dig a secret tunnel. Chrome, replacing the injured and critically ill Senku who got shot, comes up with a tunnel-digging machine.On the other hand, Taiju asks Luna to heal Senku. Even though Luna is a spy for Xeno, she holds special feelings for Senku.

Science vs. Science, the rapid attack targeting the leaders of both sides has finally begun! Faced with the powerful scientific weapons of the Xeno group, Senku and his team upgrade the Perseus into an aircraft carrier! Senku, who has just recovered from his injuries, boards a plane with Ryusui to challenge Stanley in air dogfight.

A comprehensive war is breaking out in the sky, on the ground, and on the water, as the battle between the Kingdoms of Science intensifies. Senku and Ryusui continuously engage in aerial dogfights with enemy, while the immense submarine of the Xeno army begins its assault on the Perseus! Amid what seems to be an irreparable battle situation, Chrome and others manage to capture Xeno!

After the battle with Xeno's party, the Science Kingdom's Perseus that belongs to Senku and his group is taken over; however, Chrome and his group manage to capture Xeno. Senku entrusts the Corn City to Nikki and the others while evading Stanley’s fierce attack, heading to the origin of the petrifaction light in South America.

In the Stone World where all humans are petrified, Suika challenges to create revival fluid from scratch. Despite the loneliness and anxiety, she fails and retries, and ultimately revives Senku! The companions of the Science Kingdom are revived one after another. After seven years, they are finally reunited. And Senku realizes the terrifying secret contained within the petrifaction device.

As Senku and his group head towards the origin of the petrifaction light in South America, they are fully engaged in escaping Stanley's attack. Along the way, they let the genius geographer Chelsea join them and proceed on the shortest route to their destination!　To traverse the Amazon forest, the top priority is to have motorcycles.

Senku and his group employ a lab car decoy operation against Stanley's army to buy time, securing the essential material rubber for producing motorcycles. With all members working together, they complete six motorcycles at the quickest pace! They even manage to evade Stanley's army's attack and successfully claim victory in breaking through the encirclement!

Having received Senku's task of analyzing the petrifaction device, Nikki's group awaken the ace watch technician Joel to identify the energy source of the petrifaction device. Meanwhile, Senku's group begins constructing an aerial cable car to evade the final fierce attack by Stanley's army. The entire team works together, taking on the life-threatening challenge of crossing mountains.

Having traversed the ultimate route in South America, Senku's group finally arrive at the launch point of the petrifaction light, where numerous petrifaction devices lie dormant and the scene is wild yet stunning, making Kohaku and the group to sense the hostility from thousands of years ago.

Receiving orders from Senku, Nikki's group undertakes the challenge of crafting the petrifaction device energy source, diamonds. Together, they accomplish making diamonds from scratch without science-users present! On the other hand, Senku's group heads towards Araxa, known as the Holy Land of Stones in Brazil abundant in rare metals, aiming to build a superalloy town.

Faced with the impending final showdown with Stanley, Senku's group erects a stronghold around the petrifaction device, desperately attempting to reactivate the ace petrifaction device. As Stanley's army lands in Araxa, Suika and Francois attempt to deliver messages to Senku, and fall into crisis! Realizing the gravity of the situation, Kohaku, Tsukasa, and Hyoga join in the guerrilla warfare.

The final battle between the Science Kingdom and Stanley's army has finally started. To prevent Stanley's army from advancing, Kohaku and her group engage in a life-and-death struggle, obliviously entrusting their fate to Senku's group. Amid the intense battle, warriors of the Science Kingdom fall one by one while becoming shields for their companions.

After Taiju and Ryusui stand up during the final battle against Stanley's army and fall one by one, Joel finally completes the petrifaction device in such a dire situation. Companions in Corn City stake their lives to activate the petrifaction device in a frontal assault! The eerie light spreads around, encircling the globe with petrifaction light.

Due to the activation of the petrifaction device, all the humans in the world turn to stone. In the dark, Senku counts seconds, waiting for the moment to revive. At that moment, Suika is revived after being doused with the revival fluid entrusted by Senku. Despite the loneliness and anxiety, she strives to secure food, clothing, and shelter and gathers the stone figures of her companions.
