Meanwhile, the members of Section 9 are scrambling around Niihama to prevent the last case of the "predicted serial suicide bombings."

While off-duty, Togusa shoots a suspect to save a victim caught up in an incident. However, he is dragged into court due to the aggressive tactics of lawyer Ueda. Suspecting something unusual in Ueda's excessive methods, Kusanagi uncovers Gouda's involvement behind the scenes. Cornered and already standing at the final witness stand, Togusa takes a certain action in exchange for his resignation.

While acting as an instructor for the Section 9 recruitment exam, Kusanagi finds herself wandering into an unfamiliar place, where she encounters two child-like cyborg bodies and an elderly woman. The elderly woman disappears, promising to talk about the cyborg bodies the next time. Section 9 members become suspicious when Kusanagi vanishes during the recruitment exam.

Information comes in that Kuze has been spotted along the Nagasaki coast. The members of Section 9, who have been tracking the "Individual Eleven case," rush to the scene. Concurrently, Togusa visits a university library to find the original text of the case, but the book is nowhere to be found. At the scene, the others also fail to find Kuze himself.

As Tachikoma delves into the analysis, it is gripped by a sense of deja vu.

As their investigation progressed, they discovered that his former unit had been involved in an incident that the government had been concealing. The time is 2024, and the stage is a small country embroiled in a civil war, to which the Self-Defense Forces were dispatched by request of the UN.

Kusanagi, who had infiltrated Taiwan while tracking Kuse's movements, unexpectedly ended up rescuing a boy being chased by the mafia. Due to circumstances, they began to act together and, despite their initial conflicts, gradually started to bridge the gap between them. However, the boy suddenly disappeared; he had gone alone to negotiate with the mafia.

In wintery Berlin, a solitary girl in a wheelchair stands waiting anxiously for her annual meeting with her father. Recently, she has noticed a man with a large body and a distinctive artificial eye, someone unusual for this town, and she becomes increasingly curious about him. Finally, the promised day arrives, and the girl heads to the church where they are to meet.

Amid heightened attention on the actions of the refugees, Dejima finally declared itself an autonomous region. To suppress Kuse, who is likely pulling the strings from behind the scenes, Section 9 heads to Dejima. Through hacking, they pinpoint Kuse's location and swiftly move in, only to be ambushed by armed refugees who seem to have been waiting for them.

Section 9, heading to Etorofu to pursue Kuze. Kusanagi rushes to an old informant, only to find his corpse awaiting her. Analyzing an oddly left floppy disk, she discovers plutonium transaction records. Shockingly, the buyers are Asian refugees. Kuze's group aims to secure nuclear arms for independence. To stop the deal, Section 9 heads to the site.

A refugee boat escaping from Etorofu is pursued from the sky, but the tiltrotor suddenly explodes right before their eyes. Section 9, having lost its footing, begins an undercover investigation into Sakawa Electronics, who were involved in the refugees’ dealings, leading them to the shadow of the internal agency.

A nuclear bomb is discovered in Fukuoka. Amid suspicions that it was planted by refugees, residents begin to evacuate. Aramaki suspects the involvement of the Internal Agency, but the situation shifts towards deploying the Self-Defense Forces to Dejima. As a last resort, Batou faces off against Gouda in a direct confrontation. Overlooking an empty city, they clash with their thoughts.

Amidst this, Aramaki proposes a plan to Kusanagi as a desperate measure. Section 9 hijacks a helicopter to head to Dejima. At the Dejima Bridge, a standoff between the military and refugees continues without combat.

The military's aerial bombardment of Dejima has commenced. Amidst the rising flames in various locations, Section 9 makes a desperate attempt to break through. Meanwhile, Aramaki, in coordination with the Tachikomas, searches for the force behind the military. What they uncover is the shadow of the American Empire.
