The age that Edo was called the 'Land of the Samurai' is long gone. The skies of Edo are not for the samurai's dreams, but occupied by fleets of the 'Amanto'. Everybody makes way for the Amanto, as they walk through the city. The samurai have lost not only their status, but also all of their pride…One day, a customer named Ken Kato visits an odd-jobs freelancer, Gintoki Sakata, for help.

Shinpachi's father held his pride in his sword, even after the 'Amanto' took over Edo. His samurai soul was passed down to his children in his last moments. Shinpachi gets a job to protect his late father's dojo, but the Amanto scoff him off. During those hard times, Shinpachi coincidentally meets Gintoki Sakata, the 'last samurai' with charming naturally wavy hair.

It has been half a month since Shinpachi started working at the Yorozuya, but he is already starting to regret it…until one day, he accidentally hits a girl with his scooter. As Shinpachi and Gintoki hurry to the hospital with the injured girl, they are interrupted by a sudden gun shot. In the midst of the chaos, the girl wakes up and instantly rescues the Yorozuya pair.

One day, a scooter barges into Snack Otose, a bar located one floor below Yorozuya. Gintoki is asked by the driver of the scooter to deliver a package to the Inuisei Embassy. However, the package suddenly explodes, and Gintoki is mistaken for a terrorist. As the Yorozuya crew start giving up hope as they are being accused of bombing, an old friend comes to their rescue.

After saving the people from the bomb, Gintoki and his crew are interrogated by the police, but eventually let go since Shinpachi gets outraged. As Shinpachi storms out the police department, Gintoki and Kagura are left behind, and they encounter an escaped prisoner on their way. The prisoner takes Kagura hostage, and orders Gintoki to help his escape by driving the police car.

Prince Hata's pet goes missing. As the Amanto orders a wide search, the immigration office asks Gintoki to help. Although he refuses at first, he quickly changes his mind when he is offered a huge cash reward. The Yorozuya start their mission to find the pet, but their efforts do not yield any fruit. Gintoki puts his last hope in his secret weapon, but…

As the Shinsengumi are working day and night to keep Edo safe, their leader, Kondo, falls in love at first sight with Tae. She rejects his marriage proposal with a punch, but Kondo does not take no for an answer and continues to try getting her attention. Tae finally loses her patience and asks Gintoki to trick Kondo into giving up, but the situation takes an unexpected turn…

Kondo is defeated in the duel, and the reputation of the Shinsengumi is in danger since the duel was also televised. Hijikata, the team's number two, wants to restore their honor by pursuing the silver-haired samurai who clinched the battle. Their extensive search eventually reaches the city. On the other hand, the clueless Gintoki was busy with a job offer from a contractor.

Prince Hata returns to Edo. The prince is still hurt from his loss of Pesu, and is on a search for a new pet. Meanwhile, Kagura finds a very large dog in front of the Yorozuya. Kagura begs to keep the cute animal as her own, and names it Sadaharu, despite Gintoki's refusal. Kagura quickly becomes attached to Sadaharu, while Gintoki and Shinpachi suffer Sadaharu's vicious bites.

When Gintoki and Kagura visit Shinpachi at the hospital, they get hired for a job from an old man: to find his long lost love of his life. The only trails they have are a hairpin (kanzashi) and the fact that the woman used to work at a dango store. The Yorozuya crew set off on a search, but soon hit a dead end. Kagura has Sadaharu sniff the kanzashi to see if he can find any traces.

Otose hires an Amanto named Catherine to work at her bar. Seeing Catherine work diligently, Otose takes a liking to her. On the other hand, Kagura's enormous appetite makes finances tight at the Yorozuya, forcing Gintoki and Shinpachi to starve. Meanwhile, multiple robberies occur in the stores nearby, and the police seek help at Snack Otose.

Yorozuya is asked to look for the daughter of a government official who has gone missing. After taking on the offer, Gintoki and his crew head to a club the girl's used to frequently visit. Bored of detective work, Kagura tries to bring back a doppelganger, who turns out to be a man. However, the man seems a bit off, and she finds out that a suspicious drug has been popular around town.

Gintoki and Katsura shoot down an alien fleet, which makes the anti-government group Joi Shishi more active. Due to growing concerns, the Shinsengumi is ordered to do bodyguard duty for deputy officials. One day, Kagura rescues a girl who was bullied at the park. The girl seems to be in trouble, and asks the crew to be her friend for one day.

As Gintoki is exhausted looking after Sadaharu, Katsura visits him along with a strange space animal. Its name is apparently 'Elizabeth', and Gintoki is surprised at Katsura since he usually dislikes space animals. Katsura and Gintoki find out there is a TV program offering a large prize for strange creatures, and decide to go on the show.

Kagura finds Hasegawa sitting in sorrow in a park during the day. After asking what happened, Kagura learns that Hasegawa has been fired from the immigration office and calls out to him. He is ordered seppuku, and plans to flee at night, only to find that his wife will not follow him on his escape from authorities. Having lost everything, the only thing he gained was a friend.

As the festival where the Shogun will participate nears, Otose drags the Yorozuya crew to make a complaint to an inventor, Gengai Hiraga. He has been making monstrous noise throughout the neighborhood while creating inventions of junk, and Otose finally lost her patience. The Yorozuya decide to match the noise with karaoke, but a robot called Saburo comes to get in the way.

Shinpachi returns home with a doll that looks like Elizabeth, which has a name tag that says 'Space Monster Stephan' on its chest, that he brings as a gift for his sister. However, Tae is outraged for some reason and attacks Shinpachi with a sword. He is able to dodge her attack, but the doll takes its toll. The reason for Tae's rage was because her underwear had been stolen.

After losing big at pachinko, Gintoki and Shinpachi regret their actions for a second, but change their minds when they hear of a bounty on an alien in the ocean. The Yorozuya crew head to sea and aim for their big prize, but the beach is empty with no sight of any rivals. The crew meets an old man near the restaurant by the shore and learns the truth behind the bounty.

The Shinsengumi enjoy horror stories on a hot summer night. Inayama's story is about a female ghost wearing a red kimono who appears at a Terako-ya at night. As the troops enjoy listening in on the story, the same ghost appears in their quarters. More than half of the mighty troop faint of terror, all mumbling of the 'woman in red'. They call the 'Ogami-ya' for help, but they seem slightly shady…

In the midst of the summer heat, Yorozuya was steaming up with no air conditioning. Desperate for some cool air, Gintoki and Kagura fight over a fan and end up breaking the precious machine. Gintoki sets out to find a new fan, but fails to find one at any store. He eventually reaches a second-hand store called the Earth Defense Base. Gintoki enters the store, not knowing what awaits him…

Shinpachi arrives at work, and when he tries to wake Gintoki up, he finds an unbelievable sight: Gintoki is tangled up with a female ninja in bed. The woman calling herself 'Sacchan' claims that she and Gintoki pledged marriage the night before, however, deeply hungover Gintoki has no recollection. Sacchan ends up staying at the Yorozuya, but things take an unexpected turn after one phone call.

Kagura returns from her shopping with an unusually big attitude. She had won a trip to space at the town lottery. However pets are not allowed on board, making it impossible for Sadaharu to accompany his favorite owner. As Kagura argues with the staff, Sadaharu bites a man sleeping in the lobby. Not knowing where their pet went, the crew sets off into space.

Mademoiselle Saigo is Kabukicho's Top 4 drag queen, and Gintoki winds up working for her because he insulted the famous drag bar owner. As he enters the bar, he runs into Katsura, also dressed up in drag. Katsura claims he is planning to escape, but he clearly seems to be enjoying his new job. One day, Gintoki and Katsura witness Teruhiko, Saigo's son, being bullied.

The Yorozuya enjoy a rare special treat: a sukiyaki hotpot. But the feast quickly turns into a battle over who gets the most meat, and Gintoki and Shinpachi's betrayal to Kagura ends up with the hotpot being ruined. Kagura instantly realizes that they had turned their back on her. In the midst of the chaos, Shinpachi tries to come up with a policy to safely distribute the meat.
